At the top level,Directorate's role is limited only to issuing bonus order.Bonus is paid into the A/cs by the Account Section of CPC of your HO at the field level. Directorate can't micromanage the crediting of salary,incentive,paid leave,bonus etc related matters of the staff at the ground level.This is the work of Accountants in Account Section of the HOs.
