You go back in time to kill Demise after Ghirahim frees him in Skyward Sword. Though Link, Zelda, and the Master Sword return to their time; that still leaves a past where Demise was slain and thus the Imprisoned could never be released, and Link and Zelda would never go back to the surface, and Hylia could become a higher being once more after Zelda passes of natural causes, with the Skyloftians experiencing a prolonged period of isolation beyond the Cloud Barrier.
Because Zelda had to awaken Hylia on the surface in the story of Skyward Sword, that means some part of her power lies there, and became traditional for a surface Priestess to be blessed at these springs; hence why Demise's curse on the Blood of the Goddess and the Spirit of the Hero did not manifest until Rauru and Mineru returned to the surface and Rauru fell in love with Sonia. Rauru is the same Rauru as from OoT, descended of Headmaster Gaepora and born into a different timeline.
This is also why Sonia and Rauru had never heard of the Master Sword until Zelda brought its shattered hilt back through time. It was still sitting around as the Goddess Sword, and had to be found and forged by Sonia's people after the Imprisoning War.
The Triforce was still locked away in the Sky Keep, and who knows when it was discovered, but apparently the entire artifact is passed down from mother to daughter within the Hylian royal family now as the Sealing Power. My best guess is Rauru likely gifted it to Sonia as a dowry, but who knows what the Zonai were doing with it beforehand. Given they created the Secret Stones and evolved a magitech-based society, it seems likely they didn't know the true extents of the artifact's power.
Then the reason that BotW's implied past and historical record is such a mess of artifacts and names from all the different timelines is a direct consequence of just saying Hyrule Warriors actually being canon, due to Cia being so thirsty for Link that she broke time a bit (stars forbid a woman have hobbies), bringing artifacts and historical record of the three other timelines into her own for a time. Link's blue scarf in the game can also then directly explain why it became tradition for Champions to wear blue by the time of the Calamity.
As well, we know that the Calamity iterates, as seen with the one from 100 years ago possessing the Shiekah tech that was used to destroy it before. One of the earlier attempts might have just been to create a Phantom of himself at his prime or to try to parasitize another Gerudo male, leading to the Warriors Ganondorf. Warriors Ganondorf is notably the only other Ganondorf to have a wild, luscious mane of fiery red locks as compared to the more conservative cropped cut he has in all other games.
Though why the people of this timeline are so readily able to effect others, I haven't the foggiest yet. But given how an unknowing Zelda was able to use the Secret Stone of Time to send herself back in time tens of thousands of years... Time manipulation relics in the era are clearly very ridiculous in scope. Plus there's still a good amount of Timeshift Ore buried in Lanayru (Now the Gerudo Desert), and this timeline's Lanayru Gate of Time wouldn't have been destroyed.
Terrako is currently a technologically incongruous anomaly and should not be counted in the dataset, but the events of Age of Calamity DO display that Malice can parasitize a living being.
I've evolved the theory more to fit everything, including the origins of the Wild Era, screw the dev statements of it nebulously being at the end of everything.
