"Ichi, ni, san, etc." is the regular counting system in Japanese, commonly used for counting things like objects, people, or occurrences. It follows the basic numerical sequence.
"Hitotsu, futatsu, etc." is another counting system, specifically used for counting objects. It's a more general counter, often used for non-living things. The use of these counters depends on the nature of what you are counting.
In Short:
いち、に、さん、し、ご、ろく、なな、はち、きゅう、じゅう (Ichi, ni, san, shi, go, roku, nana, hachi, kyuu, juu): Regular counting system, used for most general counting.
ひとつ、ふたつ、みっつ、よっつ、いつつ、むっつ、ななつ、やっつ、ここのつ、とお (Hitotsu, futatsu, mittsu, yottsu, itsutsu, muttsu, nanatsu, yattsu, kokonotsu, too): This is another way of counting objects. It's often used for counting things like apples, books, or other items.
