Sequence alignment sounds abstract until you actually align two peptides and the numbers surprise you. Take AARRNWLTFTKIMSD vs AARDNYISFTKIMRE. 9 residues match exactly, that's 60% identity. But count residues from the same chemical class too (R and K are both basic, for instance) and you're at 13 out of 15, 86.66% similarity. Same alignment, two different numbers, and knowing which one an exam question wants matters. Homology doesn't work like that. It's binary, not a percentage. You don't say "80% homologous" — you say 80% identical, and homologous or not. Human alpha-globin and beta-globin are paralogs, one gene duplicated inside us. Human beta-globin and mouse beta-globin are orthologs, split apart by speciation. Both are homologous. Neither comes with a percentage attached. Then there's the twilight zone: below 20% identity you can't call it either way, above 35% you're safe, and the 20-35% band in between is where real homologs and pure coincidence sit next to each other. PROSITE patterns write out what varies and what's fixed in a protein family (D-X-[DE]-X isn't PDB or SCOP territory, it's a sequence signature, not a structure). PAM and BLOSUM score substitutions in opposite directions — PAM250 means high divergence, BLOSUM80 means the opposite — and BLAST defaults to BLOSUM62 for a reason. Needleman-Wunsch forces the whole sequence into the alignment; Smith-Waterman just finds the best-matching chunk and resets the score to zero the moment it goes negative.
